I'm doing much the same thing you are.
I "believe" this option is greyed out because that functionality is handled by the Fast Publishing tool. So it seems to do what you want you need three tools:
- App Export Manager to export the apps and import them into the new farm
- Fast Publishing to assign servers to the newly imported apps in batch
- App Manager to disable or enable apps.
